Hey I am working on an Idea I had for an alien incubation chamber. Its a pretty nifty idea I just need to get an idea on what I can use for a large tube that can be filled with water preferably plastic and it must be clear. Any ideas on this would be greatly appreciated.

The newer style aquarium tanks spring to mind - I've seen tall hexagonal and cylindrical ones in acrylic. Might be able to find them at a recycle centre.

How large are you looking for? There are big pretzel containers at stores - holds about 3 gallons.
You can simulate the water chamber by using clear plastic sheets. If you're looking for cylindrical, get a large cardboard tube from Home Depot, cut it in half so you have two tubes, then loop the clear plastic inside. Use stains and lighting to simulate the internal water.

Not a bad Idea for the pretzel containers I bet I could use a cheeze ball container from sams as well. The whole issue was that I didn't want to simulate the water I actually want to use the water for a realistic effect. I am gonna build a motion sensor to the front on the bottom and attach it to a couple of xenon strobe tubes and an mp3 player with speakers. I also have a couple of grow in water skeletons that I got from Micheals. They're green and micheals had them displayed in a very small glass container in actual water they almost look like alien skeletons.
